Seems like a problem with the General Module (at least on the years I'm familiar with) or something extremely funky with the bus* (more common on iBus, less with MOST). Either buy a reman unit from a dealer and pay to have it coded, or use a service like this:

* My wagon has a custom feature where if it is locked with the windows down, it will put them up (in discrete steps, accompanied by blips on the horn beforehand in case anyone has an arm - or nose - in the window) if it starts raining. Rather non-factory.
If things like the Raspberry Pi and Arduino had existed when i-Bus cars were common, we'd have seen a lot of creative add-ons.
